I do not have a need to encrypt my entire SSD. However, I do have a single folder in the root directory (C:) that contains a rather complex tree structured file system with almost 40 GB of data, mostly PDF files. I need to protect the information in this folder. Can VeraCrypt protect a single folder and only require entering the password prior to using the software (Intuit PaperPort) I use to organize and access this data?

The short answer is no since VeraCrypt doesn't work at the file system level but much lower. You'll have to create a volume and copy your folder there.
