But, I just thought of one possible problem :(
Could there be an issue for Bioinformatics with having this figure available from the website when it's a supplemental figure? Something like them saying it is already "published"?
I don't know what is best: to take it away, for the moment and then once it's published, put it back? Or just leave it as it is now...?

I don't think there will be any problem. after all the figure is part of the preprint, which use to be freely available from bioinformatics (authors submitted manuscript). also IIRC bioinformatics allows preprints to be host in authors home pages, don't remember for the the final format. i think it is OK to leave it there until they complain and ask us to remove it.

I think the instructions say that supplementary files can also be posted on the submitter's web site or elsewhere as well, and they seem more concerned about having a copy so they can offer a permanent link to it. I'm not sure if this means after it's published or if before is okay, too, but it does seem to mean that you don't assign the copyright to them for supplementary files, so I don't think they care too much. What do you think? On the other hand, we should be careful that the text isn't too similar.

It's all good for me: both yours and Diego's comments about it being ok seems perfectly pertinent and valid. So it's fine with me! I was just wondering about it ;)
As for the text, I'll let you guys judge of it too... As Diego pointed out, if they aren't happy with something, they'll let you know ;)
