As a bit of background to this Request/Enhancement...
--Currently running USBLoader GX 3.0 (which I absolutely LOVE)

--CRAPPY Toshiba Canvio HDD that isn't compatible... Or is it...?
So, biggest issue is startup. If I unplug/replug the HDD at "Initialize USB Device", works great. I can play any game, do anything I need. However, if USBLoader GX restarts, i.e. new game, exit to menu/reenter, etc., I have to unplug/replug the HDD. Yes, I've been through every forum, every partition combination, secondary USB port, loading USBLoader GX from both SD and USB, and anything else I can think of. Until today...
I decided to try a few of the old USBLoader GXs today. Specifically, in order, 2.3, 2.2, and 2.0. Once I hit 2.0, I suddenly had a working HDD!!! Yeah, I got excited.
So, I started to dig around the source code to see if I could find the differences, and I did. From [r1038], files DeviceHandler.cpp and usbstorage2.c had all my disk startup commands. So, here's what I started thinking: What if we could take the old commands and combine them with the new USBLoader GX?
Unfortunately, I am nowhere near capable of building the source myself, but I would love to see a version (perhaps secondary, for people with problem HDDs like me) that uses the old commands in it.
I'm looking forward to any news back. And Dimok, beautiful job on the loader.

A friend of mine has one of these hard drives that has the same issue. I might be able to test it out later this week and do some bisecting to figure out the root of the problem.

Most interesting thing, though. Every now and then the IOS222 version of 3.0 loads me up. Not sure which cIOS it is exactly, but I'll try to find out and get back to you. Or, check out the Softmod ANY Wii guide at wiihacks. That's the one I used. Hope this helps.
