I do set the section pointer before creating the certificate. I also
created an EKCertificate successfully, only the PECertificate fails. I
think it must be something else.

Set the current section pointer to the properties of the certificate
you want to create:
properties.setSectionPointer("PE")
PECertificate.create(properties, ....)
PECertificate.create(...) internally never actually specifies a
section when reading properties but always takes the current section.
I'm sorry, I guess that precondition was forgotten in the Javadocs :-/
