#2 Kernel modules name difficulty

When I look at the kernel modules, I find for example in \trinux\modules\kernel\net\ipv4\netfilter 2 modules, one being ipt_mark.o, the other being ipt_MARK.o (there are a couple others, like tcpmss and tos, which also are named like that).
They are different in size and content, seems like they are for different kernels, one being bridging or sth like that.
Now the problem is, while this naming works fine under Linux, it makes it impossible to assemble for an iso under Windows, if I want to modify contents, config and so on...

So my question(s) would be:
What are the different versions of modules for?
Is it possible to organize them differently?
