This means that TS doesn't recognize the internal flash controller (or it has a non-standard ID) but does with the external and hence doesn't pick thinstation.conf.user with the internal drive. You have to dig into this. First stop is to check /mnt for devices with the internal and the external drive mounted an see the difference.
