Updating the portable version of texstudio is quite easy. You just copy the contents of the zip of the new version into the old versions folder, overwriting all existing files. There is just one - quite anoying - issue with this: the zip contains an empty texstudio.ini . So, if you forget to exclude that file when updating, you loose all you settings.
Is it possible, that you exclude the empty file texstudio.ini when generating the portable zip?
There might be some more files that I did not check (user dictionaries, etc.), that should be excluded if possible.

Leaving out
texstudio.ini
is not possible.By definition a portable version is an executable with
texstudio.ini
next to it. If you would leave it out, the application would behave like a regular application and would use the settings directory.There may be other ways to make the update of the portable version simpler, but I have to think about it.
From the next release on, the portable version will store all its settings in a subfolder
config
