Is it possible to configure the shortcut Ctrl + Shift + M to set the "better" math mode, as in

You can. Create a user macro Macros -> Edit Macros
Macros -> Edit Macros
Type: Normal Contents: \(%|\) - the %| marks the cursor position.

Then reassign the shortuct at Options -> Configure... -> Shortcuts
