I like to specify a specific output directory for LaTeX because I don't like all the aux files in the source directories. TeXstudio always ends up with an error after completing the compilation that no log file found.

Would you please parse the command for aux-directory and search the log file in there?

Since 2.4 you can specify additional paths where to look for log files:
Config -> Build -> Additional Search Paths
