\input{<file.tex>} entries are graphically linked to current tex-file entry in the left treeview, instead to the chapter/section/subsection entry in which \input is used.</file.tex>

you can change this behaviour via an option:

optiobn/advanced editor/keep indentation of includes in structure tree
