TeXstudio 2.8.8 (hg:), running on Linux Mint 17.1, Cinnamon 2.4.5
Every time I start texstudio, I get a popup Error message, saying
You do not have read permission to the file /home/xxx.
where xxx is my user id.
If I close that error message, everything continues just fine.

I should have said more. This bug appeared immediately after installing the new 2.8.8 version of textstudio. I never had the issue before, and I changed nothing about my installation other than just the update (deb file from sourceforge, installed with gdebi).
And the string /home/xxx is not present in the list of recent files, nor is it in .config/texstudio/texstudio.ini except in the line
but changing that made no difference.

This message seems to appear randomly sometimes. We've not yet found the cause. You can safely close it and conitinue.
Btw.: Does it happen every time you start TXS? In my case it happenend only sometimes which makes debugging hard.

I just updated to 2.9 (wonderful! Thanks!), on Linux Mint 17.1, and was sorry to see that this "you do not have permission" error message still happens on opening TexStudio.

Yes, I do have "restore last session" activated.
and you could try to replace the filenames in lastSession.txss with absolute file path ...
paths, and it did not remove the problem.
I deleted lastSession.txss altogether, but the error message still
happened, even when TXS did not open any initial file.
I started TXS from the command-line with $texstudio, in case there
was some unwanted string in the launch icon, but the error message still
happened.
I noticed that the error message changed to tell me I don't have read
permission for the directory from which I start the program, whatever that
directory is.
I have my disk encrypted (ecryptfs), but that should surely be
transparent to textstudio

/home/dom/Documents/Calibre Library."
... some time passes
Finally, I took steps. I uninstalled TXS. I saved my .config/texstudio
directory. I deleted all files on my disk that said anything about
texstudio. Clean system. I logged out and in.
I reinstalled 2.9. Everything good. No error message.
I unpacked my old .config/texstudio files (saved the new directory
elsewhere), and still Everything Good.
So, I have selfishly solved my problem. I get no error messages and can
live a happy life.
The down side is that I can no longer contribute to solving the original
problem.
