#2 makeindex with options

I have a thesis project which has a main document, chapters in a
chapter folder, appendices in an appendices folder, figures in a figure
folder, and code in a source folder. The project has an index and
uses a custom index format which is in the same folder as the main
file along with the natbib.cfg. When I set makeindex to use -c -s
wooind.ist %input in the preferences, the index is not generated. I
tried changing it to -c %input and changing the format to wooind.mst
with no success. I also tried just -c %input and wooind.ist and again
the index was not generated. If I just have %input then an index is
generated, but it is not formatted as I want. The same project
compiles fine under TexShop (I am using OS X) using a TeXShop
Macro that does pdflatex, bibtex, makeindex (with options), pdflatex.
Any thoughts as to what could be wrong?

    Difficult to say where the problem is... Could you attach
    the makeindex error messages? You can see the errors in the
    console view while building if you check the option "Output
    external program messages to console while building" from
    Window > Preferences > Texlipse > Builder Settings. You may
    also have to manually open the console view from Window >
    Show view > Other > Basic > Console.
