I exported the lyx file to latex (plain). I use Lyx 1.4.2 for Linux. And then I tried to open it in Eclipse (3.2.1 with jdk 1.6.0) and with texclipse 1.1.0.
And I have got the exception displayed in the window instead of the tex file:

The current version of Texlipse supports only files which live inside of projects. I assume, that you have opened the Lyx file from the file system. This misbehavior will be fixed in the next version, so that you at least can edit your tex files which are not part of a project (the fix was already commited to cvs).
