If the user runs 'configure' in Tcl, builds Tcl, then changes his mind about the configuration, does 'make clean' and reruns 'configure', the old configuration is left in the bundled packages. The problem is that they aren't configured until the 'make' step of Tcl; when this step runs, the build system checks that the Makefile of the bundled package is in place, finds it, and fails to rerun the 'configure' of the bundled package.
