Ah ha! What I see in your description is "pre-configured" versions of the Makefiles (that's the Makefile.in). That's pretty typical to find in a source repository snapshot of a source code distribution. The autoconf, etc. set of tools (on Unix anyways) are used to convert the GNU configure.in, Makefile.in, etc. into working files for a specific environment. Alas, I am uncertain what sort of tools are necessary to convert these things on Windows. I presume they must be a part of Mingw < http://wiki.tcl.tk/mingw > or some packages from Cygwin < http://wiki.tcl.tk/cygwin > .
