By having pkgIndex.tcl defined in CLEANFILES in configure.in, when doing a "make clean", pkgIndex.tcl gets deleted. Subsequently, a make install will fail. pkgIndex.tcl should only be deleted on a "make distclean", which is where the Makefile and other stuff get deleted that require a rerun of the configure script to generate. To fix this, remove pkgIndex.tcl from CLEANFILES in configure.in. It occurs in two places there. Modify Makefile.in to add pkgIndex.tckl to the CONFIG_CLEAN_FILES line.
