I guess that Eclipse does not support Emacs lisp options (/AUTOINOUT/, /AUTOOUTPUT/....). I am wondering- is there a plugin which can be added to support it? even by running emacs at the background at batch mode.

I succeed doing it with Eclipse external tools by using the following command:
Location: <xemacs command="" location="">
Arguments: -batch ${resource_loc} -l ~/.xemacs/verilog-mode.el -f verilog-batch-auto
