I was using Eclipse the other day and I didnt notice that it was using the GCJ VM, I have developed a plugin for Eclipse called eSFTP, which uses SSHTools to do the actual SSH protocol and what I found was every time I tried to connect and update files, it was not connecting.
I ran Eclipse with the -console parameter which allows me to show a console of information as the eclipse processes my transaction, what I found was that I was getting a failure:

It was after this I was investigating and I found that Eclipse was using GCJ. I have had trouble with GCJ being slow before, so I decided to force the use of the Sun VM.
Once I did this, eSFTP started to function properly and everything was fine.
So my suggestion is that if you are having this problem, you should use the Sun VM, or change to another VM, see if it fixes your problem
