You can click on "Display Message Details" in the message options and it
should give you a pop-up window with the message source where you can find
anything you need without going into your message files on the server.

That plugin should not affect URLs. I get eBay messages from time to time
that seem ok, though I don't usually check the links (prefer to log in
directly rather than click tracking links from email). Are you viewing the
plain text or html version of such messages? You can install the "View as
HTML" plugin to easily switch back and forth. Otherwise, it's hard to
guess why the URL goes missing. Feel free to forward such an email to me
personally if you want me to have a look (forward it as an attachment).
