Yes, that's an issue with Eclipse 3 and plugins which are still compatible with Eclipse 2. PDE seems to be able to update a plugin's classpath automatically only if it's a Eclipse 3 plugin. Sorry, you have to add the missing plugin to the project's build path manually.
