Hi Grant,
Member_of should be transitive. I have fixed this and will check into  
to CVS today.
SO has been slow to adopt the relations ontology for its  
relationships, and member of is not currently in there. We will be  
moving to align with the RO in the future, so thats something to keep  
in mind.
