I'd scan automatically for all "bad" files with block error and move these into a "system" folder on root. SR is ignoring content in folders with the system attribute, then you wouldn't need to exclude that folder in config (hmm, well that is actually also a good way to do it while I'm thinking about it). Now the only question is to get the list of file with unreadable blocks, and move these the a script. Let me think about it ;-)
