Please use "stereo3d=:anaglyph_red_cyan_dubois", dubois is the best for red/cyan glasses (optimized to minimize retinal rivalry) ...and maybe also "stereo3d=:anaglyph_yellow_blue_color" (the blue-amber glasses are not that common but give the best results of all anaglyph methods).
It's actually one of the filters that would make most sense to have in the filter list, since you only want it applied to some videos, not all.
It's pretty annoying to have to edit the advanced settings every time you want to enable/disable it.
