The rainbow ball appears frequently and takes several seconds to unlock Skim. It always happens at the beginning and when you move through the menus.

Hard to say what this is about. Could you take a sample of Skim when this happens? (Using Activity Monitor.app). Which OS version are you using? I don't see this myself. Perhaps also, is this about specific menus?
