I tried upgrading today to Skim 1.6.6, and discovered that it now opens all my PDFs in extra-wide windows with big grey bars on the left and right of the PDF, often (though not always) taking up the whole screen. For reference, I have the Preferences set to open files in "Fit" at 168% size, which maximizes vertical window space for my monitor. I tried a bunch of other possible settings, but nothing fixed it. I am running on MacOS 11.6.
I have now reverted to 1.6.5, where this is not a problem, but I hope this can be fixed for future versions.

I cannot reproduce that, it is working as expected for me. And nothing has changed that could affect this. PDF view settings are completely unrelated to view layout issues (such as Fit). Have you tried setting the default view settings through the preferences?
Yes, I can reproduce the Fit problem in 1.6.6. Very strange, in development builds it works without problems.
It is even stranger. I also cannot reproduce it with a (development) release build. But with the released version, it does not work. Even though they use 100% identical code and identical build settings. I don't see how I can fix this if I cannot reproduce it when developing.
And even a signed release works without problem. Only a notarized release has a problem. makes no sense to me.
But anyway, a new fix that also works for notarized releases is added for the next release.
