After cropping a file Skim asks the user to "save" the changes in the document, this appears to do nothing however.
The FAQ explains that crop isn't saved to the document, so why is it giving me this dialog upon exit every time?

Either it shouldn't give a dialog, or actually save the data (perhaps with the embedded notes option enabled?).
I don't know why you get the save dialog. We explicitly prevent the action from dirtying the document, so it should not do this. It also always worked in the past. I don't see what else we can do, this is a problem from the system not doing what it is documented it should do.
Not sure what to tell you, I can easily reproduce it.
Steps working:
1. Open pdf file
2. Apple+W for close
3. Skim closes the window
Steps not working:
1. Open pdf file
2. Apple+K for crop
3. Apple+W for close
4. Get "Do you want to save the changes made..." dialog
Just upgraded from 1.4.10 to 1.4.11, I can still reproduce it.
Just in case it's file specific, I've attached a file which allows me to reproduce it.
I put a test version at http://skim-app.sourceforge.net/Skim.dmg. Could you download it and test to see whether this fixes your problem?
No effects, I've also tried removing ~/Library/preferences/skim but it also changes nothing. After cropping it always asks me to save the file.
Hello, Skim 1.4.12 does not save either PDF rotation.
Skim saves PDF notes but these notes are not visible in Preview 8.0.

I don't see a new Skim release that fixes it unfortunately. I'm running 1.4.12 and I still have the exact same problem.
It's fixed in the source, not i a release. That's why it's still open and not closed.
