Every instance kept the exact file order (in the 'send to' menu, not the directory list, which Rox sorts) in which I created them. My directory is somewhat like yours with a mix of scripts and symlinks. When setting this up, I only used ROX-Filer, moved the links out completely then moved them back, one by one.
