Well the stacking bug i was encountering in which a window would be placed on the bottom layer turned out to be a bug in openbox (after trying several diffirent window managers). Which appears to be resolved in the upcoming release of 3.3 (I am now using a CVS version). However, one annoying behaviour which was consistent with all the window managers I tried was that if a panel is raised by hitting the edge of the screen, then lowered by moving off the edge of the screen, ROX related dialog windows move to the bottom of the window stack. I can stop this from happening by overiding window manager control of panels and pinboards, however panels no longer avoid being covered.
