When I select the .RData file upon start up, the working directory is not automatically set to
that of the .RData. Could this be at least a configurable option?

Yes, I guess it would make sense to add this as an option. I will have to rework some aspects of opening ".RData" files, anyway (esp. regarding whether or not to load and .RData file that happens to be in the working directory on startup). Could you add this request to the feature request tracker (https://sourceforge.net/tracker/?group_id=50231&atid=459010), to make sure I will remember to add this?
