I've downloaded a trial version of JProbe, which seems pretty impressive, although I'm leary of the price (not mentioned on the website...). It turned out that the big problem was that I was storing the scene graph from run to run - not a good thing. Now I'm tracing through smaller issues. Nick, in DataRecorder, is there a way to clear out the "sources" Vector? When I use createNumericDataSource(), I pass in a reference to an agent which is left to hang between batches.
