There are a couple of problems with the current solution. The first is that there is not Exit/Quit option in the highest level window. The second is that for the exit option in the other windows (stepper, translate etc) it is not clear whether the option exits the current window (most logical choice) or the whole system. The labelling doesn't help since in one the label is just Exit, and in another it's Exit system. The cleanest solution is to put an Exit or Quit option at the highest level, which shuts down the while system, and Close options in other windows, which only close the windows in which they are contained.
Currently, the Exit button in the stepper kills the whole GUI (didn't expect that when I clicked on it), but there are other processes related to the application which are still running in the background. Ideally, Exit should not only kill the GUI but also all related processes.

I have added a quit systen button to every window except the header one where it seemed unnesseccary.

I have put a quit option in the first menu in the windows. This is mostly the load menu. This seems to be the standard way.
