Hello, I would like to set different substitution models per data type in the GUI version of RAxML. I have morphological and molecular data, each one set as distinct partitions. However, once the partitions for each data type are defined, I am not sure on how to specify distinct substitution models to each partition. The model options that show in the models menu are applicable to the data I have e.g. the GTR and MK model show up), but it is unclear which model I am applying to each data type. It seems that there can be only one model applied to all partitions (equivalent to the -k command in the comman line version of RAxML). Is that the case? Another issue I had is that I did not find a way to specify the ASC for the morphological data along with the Mk model. Any input will be quite helpful. All the best, -- *Tiago R.
