Well, there clearly is a problem specifically with texture coordinates in alpha textures. You can see that by downloading the "argb32-test.3dmf" attachment to bug 967765 and loading it in Geom Test. You will see that the texture distorts and the geometry does not. Therefore, I think that using the checkerboard pattern in your example confuses the issue.
