Indraneel,

Try something like:

pair_fit 1p80_A///79-130+160-180/CA, 1gwe_A///14-65+95-125/CA

instead, where hypen (-) is used for matchd residue ranges, and plus (+) is
used for the unmatched (gap) ranges.
