No, you're not doing anything wrong.
bundle_files=1 simply doesn't work with some extensions, _tkinter.pyd
apparently is one of them.  Even IF this would work, tcl/tk probably
wouldn't be able to load the *.tcl files from the archive (and py2exe
even does not try to put them there).  So, it seems you have to live
with several files / directories for your app.
