I run into the same problem when I compile the source myself, but do not run into the problem when I use the pre-compiled RunGui class that came with the program.

This bug is still happening for some people. It's not for me but it is for my friend. Both of us are using the same version of java and using Windows XP. It happens for him after doing an analysis (state space analysis) if you don't choose to save the file and just close the frame.
