With this info I was able to solve the issue!
The only thing that changed on my system is that I restarted the Tomcat 
server.
The tomcat was already running before I installed PHP using the 
installer package for windows...
So I thought in the direction of system variables...
The system variable PHPRC pointed at c:\Program files\PHP
After I changed it to the cgi bin of my webapp it worked again.

The only problem was that I did not manage to install extensions then. 
(CGI module would crash all the time)

Now everything is up and running!
