When I wish to open up a new alignment in the same window, Pfaat as usual, asks me to save the current. If I click 'cancel' and then select the new alignment to load, a pop-up appears asking me if I want to save the file. Whether I say yes or no, another progress pop-up appears, and after telling me it's 10% or so done, it freezes, and cannot be rescued - I need Ctrl-Alt-Esc to force quit.
This is a new behavior that I just saw this weekend (I haven't used Pfaat in a few months). I'm running Mac OS X (10.4.8) on an intel MacBook Pro, with all the latest patches, Java etc. The error has consistently happened about 5 times.

I was able to reproduce this and I will look into it soon. As a temporary workaround, I would suggest closing your alignment first (File->Close Alignment) and then opening the new alignment (File->Open alignment / apple O)

I spoke too soon. I cannot reproduce this bug. I was seeing an urelated bug in my own personal build. Can you check which version you are running under the “Help->About..” menu item? It should say version 1.0.250 January 6th 2007. If it is an older version, click on the pfaat logo and check that it gets the latest version.
It would also help if you could send:
1)An example file where the bug can be reproduced.
2)The steps applied to the 1st file (e.g. renaming a sequence) before trying to open a 2nd file without saving.
