Hi, newest releases of Blasr do not work with PBSuite_15.8.24.
Since v5.1 release of BLASR, command-line options use the single dash/double dash convention: character options are preceded by a single dash and word options are preceded by a double dash.
Stages.py should be modified in order for the mapping step to work, in particular -sa and -out needs to be changed to --sa and --out. Also, template files need to be changed accordingly and --minPctIdentity was probably renamed.
