Openbox window manager under linux uses ~/.config/openbox/autostart.sh to start any apps. All my apps from there start just fine, except parcellite. Parcellite never starts after normal linux startup in the morning right to openbox, but somehow starts after reloading openbox. Really strange.

I need a lot more info. Is it reproducible? What distro are you using? What version of OpenBox?
By reloading OpenBox, do you mean you log out, then log back in? run a service/init script to restart the greeter or something else? Which greeter are you using (login screen - like slim, lightdm, gdm, kdm, etc.).
