I have tested this issue in release builds 1.4 on Windows XP and OSX 10.5.x (Leopard). This issue does not happen for me. Here are the steps I went through:
(1) Create new project
(2) Add tasks named "a", "b", "c", "d" and "e"
(3) Right click on task columns, Insert Column..., selected Notes
(4) Added a note to each task.
(5) Saved project
(6) Deleted notes for task "b", "c" and "d".
(7) Close & save project. Open project.
(8) Deleted tasks "a" and "e".
(9) Saved project.

(3) Right click on task columns, Insert Column -> selected Notes field -> click Ok
(4) Added a note to each name/task.
(5) Deleted notes for all tasks/names.
I also tried the steps above by Ossie Moore after trying my own series of steps and verifed they work as well.

I have the same problem.
Note can only be deleted at the first time. After deleting a note in a task, I cannot delete another note in another task until reopen the project.
