I am unable to replicate this on the current codebase.
Steps I took, log in as 2 different users. left-nav->misc->preferences->Main top pane selected patient search screen for one user and patient flow board for another, in both cases the home screen changed for the individual user.
I did this with "remove bottom pane" on and off in both cases it worked as expected.
do you have any other information or a demo link that may allow me to replicate the bug ?

Interesting. I was able to confirm this bug on Xubuntu 16.04 (with php7). Maybe it's a php7 thing.

Nope, also happens with PHP 5.6 installed on Ubuntu 16.04.
I am on Mac runninc PHP 5.6.10 and still unable to replicate this
