You can use vchkpw without using qmail-pop3d or qmail-popup. What does it say when you try to run the script? Can you run vchkpw by itself? Does it actually exist at /home/vpopmail/bin/vchkpw ? If it exists at /home/vpopmail/bin/vchkpw and you can run it from the command line, running the script is the same way that webmail authenticates using vchkpw. Please send me the output of running the script.
