Some context on the last email - a lot of discussion has happened on the owlapi list and trackers. I'm pleased to belatedly report that the OWLAPI is using the main OBO Format parser from http://oboformat.org. To achieve this, Heiko and Ignazio refactored the code to be part of the OWLAPI. It can now be found here: https://github.com/owlcs/owlapi/tree/master/oboformat The command line wrapper is independent: https://github.com/oboformat/oboformat-tools This is in owlapi 3.5.x and above. This version of the owlapi is used in Protege 5.x. This means easy saving/reading from obo in Protege without an additional roundtrip step. We will eventually switch owltools to use the owlapi v3.5.x, but this will be a seamless switch for users. |
