Hi All, Many thanks again for such an engaging discussion on this topic. I realize it may either feel like a tempest in a teapot or a critique you've been through before, but I do find as we get to describing specific functions, we can often uncover ways in which our current understanding is incomplete. I completely agree with Suzi - we need a clear set of guidelines (preferably explicit rules) for how to define - and annotate data using - OBI Function. I also believe that as soon as we can come to some consensus on guidelines (even if we can't get to rules), we should work up a set of about 6 examples of broad scope to provide the rest of the OBI developers with a more concrete sense of how our recommendations can be implemented and where they may ultimately lead. Here's the current minutes of the meeting. I must move on to other things. I'd like to flesh this out more this eve, but I already have a long stack to get to tonight, so it may slip. I wanted to put this out there, so you all could review/modify it as you had the time: https://wiki.cbil.upenn.edu/obiwiki/index.php/FunctionNeeds/ TConsMinutes Thanks again for participating on this OBI Branch. I do believe the discussions we are having will continue to be useful both to OBI and to the wider community of BFO users. One other point comes to mind. Some of us have had the time to read through Ingvar's articles on Function - particularly 'The Constituent Function Analysis of Functions (2006)'. Would someone have time and be willing to work up a summary doc - on the Wiki or in Google Docs - to place Ingvar's work in the context of what we are trying to do with OBI Functions. If one person could get this started - even just in outline form - I think one or two more of us would be able to help to flesh this out. Any volunteers? Hi All, Suzi has an all day meeting today, so I thought we'd put off until next Monday. I've not had a chance to do much on the Function examples at this point anyway but expect to be able to make time for that by next Monday. So I'm postponing for today, if that is OK with everyone else. Sorry for the late notice. Hi All, Obviously, we're not meeting today on account of the holiday. Next week, Alan & I will both probably be on our way to the OWLED meeting in Innsbruck, so I'll like to reassemble the following Monday. Hi All, I've create the Google Calendar entry for our OBI-Function meeting - this Monday, 5/14, 11 - 12 PM, EDT (4 - 5 PM, GMT and 8 - 9 AM, PDT) and added Alan & Helen C. to the event. Two quick comments: 1) Suzi - I wasn't certain which email to use for you on this, Suzi. It must be an email associated with a Google account, though it DOES NOT have to be a gmail account. 2) We overlap with an OBI-Plan Branch call. Is this a problem for anyone? Already, I realize Suzi may not get this message in sufficient time to be able to join us. If one other person is already committed to the OBI-Plan TCon, I'd want to re-schedule. None of us is explicitly listed on the OBI-Plan branch Wiki page, so I assume we're OK here, but I wanted to double-check. I'm planning on using Skype to conference us. I have Suzi & Alan's Skype IDs. Helen - would you please send me your Skype ID or another number I could dial you at? Many thanks. That's fine, Alan. I realize everyone is very busy right now. Time is slipping away, however. I'm going to say Monday - this Monday, May 14th at 11 AM EST (4 PM GMT/ 8 AM PDT) - and hope Suzi catches this email in time. Will this work for everyone else? If so, I'll expect to Skype everyone at that time. Remember - this is just an inaugural meeting to help define the tasks more fully and discuss some general issues related to function. I would remind everyone I placed some examples of OBI "functions" out on the Function Branch Wiki page, so it would be worth giving those a quick look if you can. They are at the bottom of the page (and are just proposed examples - they may not be completely BFO-compliant): https://www.cbil.upenn.edu/fugowiki/index.php/FunctionTerms Just as a reminder, everyone should subscribe to the obo-function- branch list email. I'll be certain to act more promptly to process post requests, but I'm assuming once we've all joined the list, I won't have to do this, unless some file attachment gums up the system. Great. Thank you both. So - Helen, Alan, and Suzi - is there a time next week when we could have our first meeting? Given we are spread across time zones from GMT to PDT, I expect the two options we have are: 11 AM EST (4 PM GMT - 8 AM PDT) 12 PM EST (5 PM GMT -9 AM PDT) Given we are scraping the extremes of GMT & PDT here, I'd defer to Suzi & Helen as to which will work best for you both. Right now, I have this slot available Mon, Tues, & Fri next week. What will work best for everyone else? Many thanks for helping to get the OBI-Function branch off to a swinging start! ;-) Cheers, Bill On May 10, 2007, at 10:24 AM, Chris Stoeckert wrote: > Hi Bill, > Helen Causton has kindly agreed to join the Function branch as > editor and represent the transcriptomics community. > Cheers, > Chris > > On May 6, 2007, at 4:12 PM, William Bug wrote: > >> Hi All, >> >> Well - the OBI-Function branch list has been noticeably silent >> since its launch a few weeks back. >> >> We've not yet received any "function" term lists beyond the >> original list of flow cytometry terms provide by Ryan back in late >> March. Hi All, Well - the OBI-Function branch list has been noticeably silent since its launch a few weeks back. We've not yet received any "function" term lists beyond the original list of flow cytometry terms provide by Ryan back in late March. For those who may have terms on hand and think they are appropriate for the function branch, I urge you to review the examples on the OBI- Function Branch Wiki page for additional guidance (https:// www.cbil.upenn.edu/fugowiki/index.php/FunctionTerms). Regardless, if you think you have function terms, please do submit. I would also like to schedule an initial meeting for those who were assigned to participate on the OBI-Function branch (right now, just Suzi L., Alan R., and myself). This week is problematic, since Alan is one of the prime presenters at this week's WWW 2007 meeting in Banff for a demo created by the W3C SemWeb Health Care/Life Science Interest Group. Perhaps we can schedule for later in the week - or early next week? Suzi & Alan - please get back to me when you can with possible times. I'd also encourage anyone else who is interested to not be shy and join in the fun. Please just let me know when you'd be able to meet (late this week - or - early next week). Many thanks. Hi All, Welcome to the OBI Function branch! This branch has an official OBI Wiki page: https://www.cbil.upenn.edu/fugowiki/index.php/FunctionTerms This page contains a general description of: - OBI Function branch scope and goals - some OBI Function examples; - a listing of the Function branch Teleconf. minutes (no TCons have been held, yet); - function terms posted by OBI participating communities; - etc. Some of the function terms being used to "prime" this effort are functions defined in the FuGO functional genomics ontology and the GO- Biological Function branch. The current OBI participants committed to working on soliciting, reviewing, and mapping function terms relevant to OBI are: Suzanna Lewis (OBI Advisor and GO PI) Alan Ruttenberg (OBI developer) Bill Bug (OBI developer and CC member) Currently Bill Bug is coordinating the OBI Function branch efforts. We ask that OBI participating communities post lists of their function terms to the Wiki page cited above. We are looking to hold an inaugural TCon in the next few weeks, so we specifically that communities try to post their terms by the end of the first week in May (2 weeks from now), so that there will be some content available for review at this meeting. To date, only Ryan Brinkman from the Flow Cytometry community have provided a list of function terms for review. Many thanks for your participation and cooperation in moving this important effort forward.
