Ok I took me some time (and whining to the administrator for
liblua5.1-dev on that machine)  to check on the other system, but 5
minutes ago I finally tested notion 3-2012042300 on the mentioned
ubuntu machine. And the results: no blinking at all. I'm confused:)

I recompiled notion on my laptop and it blinks on. (using the same
sources). I think this is the same "kind of blinking/flickering" which
you get when you disable double buffering in conky. At least it loks
similar. But I am not knowledgeable enough to draw conclusion from
this.
