Recover the dll and copy it back into the plugin folder.
Next time, when installer reports the plugin is incompatible, just rename the dll, proceed and rename it back when installer is done.
In either case, when restarting N++, the plugin works just fine.
I have already reported this sort of issues with a couple plugins, with no feedback that I'm aware of. I don't know if the problem is in the plugin not complying with some expectation of N++, or in the N++ installer proper.

Is there any hope to see a ComparePlugin available for N++ >=5.3.1? I don't know what the incompatibility is, but installer remove it cause of that... :)

I'm using 5.3.1 and the compare plugin works. There are some compatibility issues when upgrading; try downloading this plugin again and reinstalling it, it should work.
