I've got the same problem, Microsoft XP Pro Service Pack 3. Same error.
Tried a clean install with the binary executable and it threw errors when trying to write most of the DLL's and the main .exe

Here, too... XP Pro SP3, danish, 100% fully updated except for "Microsoft .NET Framework 3.0: x86 Language Pack (KB928416)". Exact same error as Tobias Leich.
Quite a bunch of programs are running in the background; one of those could be the reason I guess, or maybe NPP didn't quite manage to shut down before the file move. Or maybe it has problems handling that my user name contains a space?
Picking up the binary zip and overwriting the NPP files manually (unicode version) was my solution.

Even though I have 5.3.1 already installed on two machines, the updater tells me there is an upgrade and wishes to proceed with it.
On my home machine, the process completed succesfully. WinXP SP3, with owner status.
On my offie machine, the process usually stops fast, as the progress bar disappears without showing the slightest completion. I guess that this could be a timeout issue in connecting to Internet. Yesterday evening, the progress bar completed, I was asked if I wanted to continue with install as N++ was about to close, and then ntvdm.exe errored out as posted. WinXP SP2 with limited user account.
Here is the exception report:

Le processeur NTVDM a rencontré une instruction non autorisée.

Note that I install N++ on a different drive so that there is no issue with permissions. But installer doesn't launch anyway.

The update to 5.3.1 (NPP531~1.exe) crahses with the following error:
"The NTVDM-CPU has discovered an invalid command.
CS:0761 IP:052e OP:ff ff ff 1e ff
Click on "close" to shut down the application."
