It can be done by putting .cgi as user extension of Perl via Styler Configurator (Menu Language->Styler Configurator).
Also you may need to associate .cgi with Notepad++ via File Association Manager (Menu Settings->File Association Manager).

It would be nice to be able to define which file extensions load which language. eg, I would like to associate .cgi files with the Perl styler.
