After externally deleting a file that is open in Notepad++, the program crashes when you select "No" after the prompt to keep the file in the editor. This does not happen consistently. It seems to happen more often when multiple files are open in the editor and when the files themselves are large in size.
This has been a problem since 4.1.1 as well, possibly dating back even further.

I'm posting to suggest a possibility: You might want to check your plugins directory. There were some incompatibilities with older versions of a couple of plugins. Check the files here:
